• Make sure you try different USB ports for your install media if you get waiting for root device at boot--El Capitan has a proclivity for disabling some ports depending on your SMBIOS. I finally had luck by changing the header my front panel USB 2.0 ports were attached to.
• All USB ports can be fixed later: Minimal modifications to Clover generated DSDT--renamed EHC1 and EHC2 to EH0 and EH02 respectively to fix USB 2.0 ports. Kext patching not needed with this DSDT method -- changing the name in DSDT causes the port restriction to not apply to them.
• Enable ACPICPUPM patch to obviate need for NullCPUPowerManagement.kext
• Only kexts needed were FakeSMC.kext and RealTekRTL8111.kext

Installation - Clean install 10.11.0 -> upgraded via app store to 10.11.1

• Asus VBIOS downloaded from TechPowerUp [1], renamed to /EFI/CLOVER/ROMS/1002_6798.rom . Load VBIOS must be ON.

Installation - Upgrade using App Store process I had some initial luck with this, but I later reformatted and did a clean install to be completely sure I was rid of any remnants of having used TonyMacX86 crapware earlier. Make sure you have clover boot from the new install partition on its first restart.
